Another one that sticks out strongly in my head is one about buttonfly jeans, but honestly I can't remember anything other than that. I'm sure there are plently more but it's early and I can't think of any others.
Two of my absolute favorite Monaboyd fics, both written by dylan_dufresne:
Mistake Number Three (http://www.livejournal.com/community/monaboyd/1516189.html)
Also, With a Little Help From My Friends (follow-up fic to "Mistake Number Three", can be found on this page (http://dylan-dufresne.livejournal.com/32406.html)).
shaenie's C-verse series (beginning with Cusp; all at the bottom of this page (http://www.fictumfictorium.com/shaenie/fiction.html)) is probably my favorite thing ever.
acroamatica has 101 Things To Do In Zero Gravity, which is a space AU and really really good.
kiltsandlollies has a lot of really amazing stuff too. Officer and Gentleman (http://monaboyd.net/badgers/files/Officer_and_Gentleman.html). Those are all pretty long, though. I really love Exposure (http://monaboyd.net/badgers/files/Exposure.html) by her, too.
Talk To Me by mctaggart_pegg http://community.livejournal.com/monaboyd/248037.html
"Threadbare Gypsy Soul" by Suede Scripture http://suede-scripture.livejournal.com/tag/threadbare+gypsy+soul
Also by Suede Scripture, "Beyond the Sea" (Which comes before "Threadbare Gypsy Soul" if you want to read them in order) http://suede-scripture.livejournal.com/tag/beyond+the+sea
My personal favorite is Pro Patria Mori by Serpentis, which is here: http://serpentisfix.livejournal.com/9235.html (links to last part). It's an abandoned WIP AU, but has a satisfactory ending where it leaves off.
Also on the subject of AUs, I recall being very taken with _dilse when it was being written, though I haven't read it in ages. And peter_and_fran is AMAZING, though it's more full cast with some monaboyd than monaboyd-focused.
My all-time favorite is The Incline of Trees. Index here (http://community.livejournal.com/inclineoftrees/44249.html).
A couple of authors I love who haven't been mentioned: beizy, some of whose stuff is archived here (http://monaboyd.net/underyourskin/dombilly.html), and hackthis.

OMG, I love you for linking to that fic. I thought it had disappeared forever and I would never get my hands on it again. :D
