[livejournal.com profile] acroamatica has 101 Things To Do In Zero Gravity, which is a space AU and really really good.

[livejournal.com profile] kiltsandlollies has a lot of really amazing stuff too. Officer and Gentleman (http://monaboyd.net/badgers/files/Officer_and_Gentleman.html). Those are all pretty long, though. I really love Exposure (http://monaboyd.net/badgers/files/Exposure.html) by her, too.

And I second the [livejournal.com profile] semaphore27 and the [livejournal.com profile] dylan_dufresne recs, and [livejournal.com profile] pippinmctaggart's fic is amazing.

My personal favorite is Pro Patria Mori by Serpentis, which is here: http://serpentisfix.livejournal.com/9235.html (links to last part). It's an abandoned WIP AU, but has a satisfactory ending where it leaves off.

Also on the subject of AUs, I recall being very taken with [livejournal.com profile] _dilse when it was being written, though I haven't read it in ages. And [livejournal.com profile] peter_and_fran is AMAZING, though it's more full cast with some monaboyd than monaboyd-focused.
